Will not that put you over the max 53 men on your roster,and so the AI will auto cut a player to get you down to 53 or do transactions get processed after the game has been simmed?

You are correct, you will have to make sure you cut a player if you sign another one on the game stage and you already have 53 players on your roster. The signings will happen before the game, not after it. But in any case the player you sign would not play because they will arrive on your roster as inactive - the reason being that this still gives you the maximum control over your depth chart.
